Subject: Descriptive modeling of cell populations to assist the
diagnosis of biomedical images

The objective of this Ph.D. thesis is to propose models and algorithms
to capture and describe the interactions between small distinct
elements such as cells and fiber structure in biological images. These
models reflect part of the behavior between cells, which is a key
issue in several pathologies. The context deals with large cell
populations mainly observed in histological color images. Various
medical problems can be adressed using these images: detection and
description of groups of tumor cells, quantitative measures of the
correlation between these cell characteristics and their environment
such as vascular structures, cell migration modeling in the stromae,
measures of the muscular inflammation etc.

A first possible investigation will deal with interaction models based
on inhibition and proliferation behavior between extracted elements.
These models require a good compromise between the number of
parameters to include in order to generalize the model and their
estimation. Dealing with harder to segment fluoroscopic images,
another investigation will be to develop features based on the
connected components of the image. A 3D generalization of these
representation could be studied. Dealing with interactions between
groups of elements, a third investigation track will be the study of
quantitative models such as force histograms.

This Ph.D. position is part of the SPIRIT project, funded by ANR and
starting during fall 2011. This research project gather members from
the LIPADE image team, UPCGI (Pharmacology Lab. From Paris Descartes)
and Cochin Institute. Some collaborations and internships during the
thesis are possible with Ecole Polytechnique de Montreal in the
context of other biomedical projects.

For this position, candidates should hold a Ms.C. or equivalent with a
strong focus on image processing and computer vision. The candidate
should also have strong programming and writing skills.

The thesis is due to start during fall 2011.
